I would like to use RUT955 for square wave analysis. How often can I read the status of the input (digital 0-30V and analog 0-24V)? How many Hz can I recognize with custom application in the device?

You should be able to check input value on the minimum range number frequency that is given here: https://wiki.teltonika-networks.com/view/RUT955_Input/Output#Check_Analog

So if the minimum value on the check field is 1, then it means you can check it every second.

understand. My question is pointing to something little bit different. I would like to check (my custom application running within RUT955) GPIO status every 2-5 milliseconds. Will be the signal change readable on the operating system level?

I've got a report where info stated that the answer time from the system should be around: ~10 ms without percentage of error. But this was taken when the router was used only for this testing task and everything else (modem, WAN, services) was disabled.

So I believe that in the full working mode you should have around ~20-30 ms with RUT955.
